  Clear spheres can only be used to erase attribute nodes, not locks or ability nodes. When you erase a node with a clear sphere, all characters which have already activated that node will LOSE its bonus, so the only reasons I can see to use them are to replace a weak (e.g. +1) node with a strong (+4) one using another sphere, or to raise one attribute at the cost of another. You'll probably want to fill in all of the empty nodes on the grid first.

• where to get them

  The only way that I know to get them is to buy them at the monster arena, but they're only available after you have unlocked Ultima Buster.

    Surely it's worth adding that to the item description. They're not really worth using until you've unlocked some of the bosses at the arena anyway.
